Check hotkeys. Most probably you've set it to show/hide AltDesk....

are you using Aston?
If so, it's problably to do with the way Astonshell works. Basically, the astonshell desktop is actually a window - a special one with no borders and such, but still a window. If you tell aston to show the desktop, it simply puts that window at the front, where it hides everything else. Including altdesk.
If you aren't using aston, ingore this post :d

I can confirm this by using the show desktop icon and not the hotkeys. I don't have the aston shell either.
